Yeah using these out of the box softwares, you have to figure out how to maximum the effectiveness of what you've got to work with.

Well, just the mailboxes and bookmarks. Alerts don't have too long of a shelf life. They've pretty much outlived their usefulness as soon as you've read them. The alerts box will have a "Clear" button to delete all of the old alerts.

Not just out-of-the-box forums. FC was custom software, and the longest running joke in the board's history was "Fix the search, Pud." They still trot that one out after several generations of custom spinoff boards.
I don't think it's really the fault of the forum software developers. They all use MySQL's full text search functionality, which can be difficult to use effectively.
A good search engine is a massive project in itself. There are very flexible open source packages available that can be customized, but you'd really need a development team with a full time specialist to work on that. Some guy writing a free program at home in his underwear probably ain't gonna have time for it.
